Walking amimation broke after sculpting on the limbs. How do I fix limbs on a Puppet?

So I was making this cool Ogre and decided to sculpt on the the arms and chests that were already on the puppet but it seems like the whole upper body just broke. How do I fix this?

  If all else fails, try creating a new puppet, and copying over the separate pieces.
