How to give your character permanent skills after obtaining them?

This might be very easy for some, or way to hard to explain but I'll ask anyways.

I want my character to be developed and upgraded after retrieving new skills. From beginning, no running, no jumping and so on.
When I find a skill, I want this to be added, like collecting a Jump skill, and after that my character will be able to jump.
Double Jump, Run, Fly for short times and so on.

I wanna try making a Metroidvania-style game this way.

Also if possible. What my character have learned in one stage, would be remembered and carried over to next stage within the same Dream.

  You can group an ability into one microchip, then turn the microchip on and off. Though it depends on how you've set things up in the first place, I guess...?
